If you have a GC controller adapter that's made for the Wii U and doesn't have a separate PC mode, you will need to use something like vJoy. If you have a GC controller adapter that supports DInput, then you can just use it in Dolphin directly, or (as far as I know) you can use it through x360ce if you want to. Dolphin already supports both DInput and XInput, so x360ce doesn't actually let you do anything you couldn't already do.
